Here's my list. Obviously, the titles in bold are my top wanted unreleased cues. Cues between brackets are nice but obviously not the first priority.
If I would have to pick just a couple, it will definitely be the ones I listed below from GETHSEMANE and TRIANGLE. And if I'd have to pick favourites: my most wanted still unreleased cues are "Trust No One / Mulder Is Dragged to the Ballroom" from TRIANGLE and the "First Trek" motif statement from GETHSEMANE.

THE PINE BLUFF VARIANT - Which is the Right Bank Robbery? / The Execution 3min50 Everybody asked for the prologue music, this one contains the same thematic material but is more climactic.
THE END - Chasing the Cigarette-Smoking Man (scene after titles: chase scene on the mountain with great action music)
TRIANGLE - "Trust No One Man" / "We're Going to Jamaica" / MULDER IS TAKEN BACK TO THE BALLROOM (3min) The cue that starts when the traitor tells the Germans about Thors Hammer; it goes on scoring the scene in which Kersh wants to go to Jamaica; and concludes with the strong climax and final statement of the 'quest' motif when Mulder is transported back; the cue ends when he's thrown into the ballroom. This final statement of this theme is the best and the most dramatic of the whole episode. This cue runs for about 3 minutes. - Prologue - Ballroom Sequence (Hot Liquorice adaptation) - Final Hospital Scene – piano (1min)
DREAMLAND II - the cue following the main titles (the scene picking up on where Dreamland I left off)
TERMS OF ENDEARMENT - The Burning Scene (The choir motif from Field Where I Died is used again in this episode, which is nice, but what I would really love to have released is the piano motif from this episode. It’s the motif that bookends the burning scene, which is great in itself of course. I forgot if there was a more noteworthy appearance of this motif?)
TWO FATHERS - CSM gives assignment to Spender/Spender in car/To the house - Final cue
MONDAY - “I Don’t Want to Tempt Fate” / Conversation with Pam 3min45 (esp. the short moving strings fragment with Mulder outside the bank is a highlight of the episode) (- First Hold-Up (after main titles) / Talking with Steve/Bernard 5min45 (perhaps interesting for the action music during the hold-up))
TREVOR - Trevor Escapes/Mulder & Scully Confront Pinker (Music for the finale, reminiscent of the material from Drive)
RUSH - Taking the Midterm Test OR Car Ride and Crash (Whatever cue with statement of this motif is the best!) - Following Chastity to the Cave (The mystery motif of this episode - great stuff!)
THE GOLDBERG VARIATION - Finding the Eye / At the Door OR Looking for Weems / Second Hired Assassin (These cues are variations of the already released prologue music, but it's more developed with additional strings. Another cue with that theme from this episode would be great - whichever is the best statement according to you would be fine.) - Finale at the Laundry
SUREKILL - Introducing Tammi (Tammi Arrives at Surekill) (The action motif in this episode could be interesting to include, also heard in the prologue. I've listed a cue near the beginning of the episode, but feel free to include whatever the best developed statement of this motif seems to be.)

In general, regarding unreleased music, I’d love a bigger focus this time around on seasons 3, 6 and 7, if possible of course. Compared to 1, 2, 4 and 5 these are relatively underrepresented. 8 and 9 as well of course, but I’m not that familiar with the music from those two seasons.
It would also be great if everything that’s left from the soundtrack could be released. Here I ranked them in order of significance (group 1 > group 2 > group 3), since some of them are fairly clean on the OST or in the suite. The one from The Erlenmeyer Flask is my most wanted of these I think (OST 18).
OST 3: Raptus (first part) = first cue of Pilot OST 11, from Ghost in the Machine OST 11, Duane Barry prologue: 2:12-ending OST 18, from The Erlenmeyer Flask OST 19, from Oubliette: the last 25 seconds have dialogue OST 20, “Kyrie”, first part
OST 7, from Gender Bender OST 6, from The Calusari the two cues on OST 9, from Oubliette (the second part has some SFX over the cue) OST 08 first 30 seconds, from Roland, more or less clean but it’s not the entire cue + opening & ending not entirely clean

I don't have Volumes 1 - 3 in front of me, but I don't remember there being anything from "Shadows" on any of them. That episode has a creepy piano piece that I often find myself humming to this day. It has stuck with me since the episode first aired in '93.

then I d love some Gohost In The Machine, Memento Mori, Never Again, Piper Maru, Dod Kalm... And finally the heartbreaking epilogue from "Oubliette" WITHOUT DIALOGUE!!
I know it's been said by several others here, but I want to add my voice and votes to:
GETHSEMANE: Any and all climbing music, particularly the opening thru seeing the alien frozen in the wall of ice in the cave.
REDUX I: The sequence in the HQ where Krischgau sees Mulder and escorts him surreptitiously to his office; which segues to CSM in Mulder's apartment, devastated, thinking Fox is dead, then realizing something else is afoot.
REDUX II: Mulder lost at Scully's bedside. (Why, oh why has this gone missing so far?!)
Also: It would be nice to have music from TEMPUS FUGIT. There's two interesting musical elements that Snow develops throughout this score—a twinkling melody illustrating the sad plight of Max Fennig and another that's a motif/stinger that encompasses the “men-in-black/dark forces” that brought the airliner down and are working to eradicate any evidence and witnesses at all costs.
La La Land: thank you so much for Volumes 1-3! I'm very excited about Volume 4. I would love to hear some of the more melodic cues on the new compilation.
The cues I would be really disappointed if they were not included are: - additional music from Paper Hearts. There is a lot of music from this episode I'd still like on CD, but ever since the episode came out, I've been waiting for the last 20 seconds before the credits, where Mulder puts away the last heart in his desk. Music from S01E20 "Darkness Falls, S02E05 "Duane Barry", and S05E11 "Kill Switch" would be great too.
Anything more from the first couple seasons is welcome. Those early seasons are so iconic sounding. I understand why Snow thinks it's not his best, but its minimal lo-fi use of just synths and drum machine loops is so much of what I love about those early seasons' music.
