If they still exist I suspect they'd be buried somewhere at JoAnn Kane Music service.
I actually made inquiries about the "Lost in Space" music manuscripts many years ago, and all the Fox music library had were lead sheets for the two Main Title themes that Williams wrote for the show.
There's a slim possibility that Williams has something somewhere - my understanding is that he catalogues and stores his scores pretty thoroughly and carefully - but I'd think it doubtful that he would the time or interest to have them excavated right now. Sometimes the producers of a show or film have copies of scores, but I can't find anything in the Irwin Allen papers.
Anyway, it's terrifically fun music, and it'd be great to even have concert versions of the main themes out there and performed more often, but it looks like the incidental music (for Williams, anyway - it's possible other composers had/have copies of some of the things they wrote for the show) would have to be taken-down for live performance.
